Michael Olise tapped in a Leroy Sane cutback in first-half stoppage time to grab the advantage for Vincent Kompany's hosts, who had Joshua Kimmich taken off injured just before the break.
Bayern had been held to draws in their last two matches in all competitions but kept up the pressure in the next half, adding a second goal through Hiroki Ito in the 61st minute after Kevin Trapp misjudged a corner.
Harry Kane returned as a second-half substitute following his recovery from a calf injury, and Bayern should have scored a third with 12 minutes remaining but Sane fired wide from in front of goal.
Jamal Musiala atoned for Sane's miss after 83 minutes, charging forward and finishing the move with a well-taken solo effort.
Substitute Serge Gnabry slotted in their fourth in stoppage time, capitalising on fine work from Kingsley Coman before converting through the legs of the helpless Trapp.
The win kept Bayer Leverkusen – who Bayern face in the Champions League last 16 – at bay, with Xabi Alonso's defending champions second on 50 points.

Kompany's side have also dropped just two points on their own turf all season, the best return of any side across Europe's top five leagues.
Their success has been built on a remarkable defence, with Bayern holding out for their 12th clean sheet on Sunday, one more than they managed across the entire 2023-24 campaign.
Indeed, Bayern limited Eintracht to just 0.53 expected goals from their two shots on target, with their defensive resilience set to be key in overthrowing Bayer Leverkusen in the Bundesliga title race.
