The centre-back had to come off on 73 after playing a pass, and he went straight down the tunnel and into the dressing room.
In the absence of tests to determine the extent of the injury, the player could miss the next few matches.
It gives Ernersto Valverde a problem because Sameul Umtiti is out until further notice, meaning only Clement Lenglet and Gerard Pique would potentially be available for the games against Sevilla, Inter and Real Madrid.
Vermaelen, whose muscular problems are common, started at the Estadio Mestalla against Valencia, and had also been a starter at Leganes, but as a left-back.
