Kai Havertz's first half opener was cancelled out towards the end of the afternoon's action when Matej Vydra levelled for the visitors.
Reece James' impressive recent form continued with just over half an hour played as he delivered the assist for Havertz to head home. Getting down the right as he tends to, the England International whipped a perfect cross into the centre for the German to head home, and it looked like that alone might be enough to get Chelsea over the line for three more points.
But Burnley managed to peg them back. A deep cross from Matthew Lowton with around 10 minutes to play found Jay Rodriguez. He, in turn, headed back across goal and fellow substitute Vydra was on hand to tap in.
The goal was just the fourth that Chelsea have conceded in the Premier League this season, and two of those have come from penalties against Liverpool and Southampton respectively.
The Blues will retain top spot at the end of the weekend's fixtures nonetheless, with Liverpool four points behind ahead of their game away to West Ham on Sunday afternoon.
