The seven-time Ballon d'Or winner put on another masterclass as he netted all five of Argentina's goals just days after his man-of-the-match performance during the Finalissima.
Messi opened the scoring in the eighth minute from the spot before bagging two more either side of the break to complete his hat-trick.
And he scored goals 85 and 86 for his country in quick succession in the match’s final 20 minutes.
It takes him past Hungary legend Ferenc Puskas into fourth on the international goals list.
Messi is now three goals behind former Malaysia forward Mokhtar Dahari, in third, while Iran's Ali Daei (109) is second.
He remains a way off leader Cristiano Ronaldo, who moved to 117 with a double in Portugal's 4-0 Nations League win over Switzerland.
The Paris Saint-Germain forward also became the first player to have netted five times in both a single European Cup or Champions League clash and in an international match on a senior level.
He previously found the back of the net five times 10 years ago, when Barcelona hammered Bayer Leverkusen 7-1 in the Champions League last 16 second leg at the Camp Nou.
