Jadon Sancho gave Dortmund an early lead, opening the scoring after just five minutes, before Erling Haaland doubled their advantage later in the first half.
Sancho's second meant Edin Terzic's side went into the break with a commanding three-goal lead, which was cut by Dani Olmo's strike in the 71st minute.
Haaland sealed the victory three minutes from time, netting his second of the game from Sancho's pass.
Dortmund's attention can now turn towards ensuring Champions League qualification. They sit fourth in the Bundesliga table, one point above fifth-place Eintracht Frankfurt, with two games of the season left to go.
