Following Napoli's defeat at Torino earlier on Saturday, the Nerazzurri took full advantage to leapfrog the reigning champions, thanks to Bonny's early strike.
Just six minutes had elapsed when Bonny beat the offside trap to latch onto Nicolo Barella's well-timed throughball, before firing past Mile Svilar at his near post.
Roma failed to register a shot on target during the first half, but the hosts improved their attacking threat after the break.
Yann Sommer twice denied Paulo Dybala: first, from a tight angle, and then from a 20-yard free-kick.
Artem Dovbyk then squandered a glorious opportunity when he headed over from inside the six-yard box with an empty goal to aim at.
At the other end, Henrikh Mkhitaryan struck the post with a first-time shot in the 84th minute, but the early goal proved enough to get Inter over the line.

Data Debrief: Inter and Bonny break new ground in Serie A
Inter have become the first team to score 300 Serie A goals against a single opponent (since 1929-30).
It came courtesy of the fastest goal scored by Inter against Roma in a Serie A game since Wesley Sneijder's third-minute strike in February 2011.
In doing so, Bonny became the first Inter player to score three goals and provide three assists in his first seven league matches for the club, since Serie A returned to 20 teams in 2004-05.
Inter are also the first team to win five away games in a row against Roma in Serie A history, while they have gone unbeaten in nine such matches for the first time in their own history.
