United knew they had to beat Bayern, who were already through as Group A winners, for a chance of progressing.
United held their resolve for the entirety of the first half, despite Harry Maguire being forced off with a groin injury, and impressed in the opening exchanges of the second before coming undone.
Bruno Fernandes was wasteful in front of goal, first spurning a shot over the bar before dragging another decent chance wide. He wouldn't be given another chance as Bayern finally opened the scoring.
Bayern's Kingsley Coman scored the only goal in the 70th minute when he was played in by England captain Harry Kane.
Erik ten Hag's side won just one of their six group games.
Defeat means United also missed the chance to drop into the Europa League by finishing third.
