Milan went ahead in the first half after a stunning run from Rafael Leao led to an easy tap-in for Olivier Giroud despite Napoli's domination.
The French striker made up for a penalty miss earlier in the game, before Napoli couldn't convert the same opportunity in the 80th minute.
In the dying moments of the game, Victor Osimhen managed to pull one back for the home side, but it wasn't enough for Napoli who will now turn their attention to winning the domestic league.
