Carlo Ancelotti's side now have six points from their opening two European fixtures and are well-placed to reach the knockout rounds.
Leipzig matched Madrid for large parts of the game at the Santiago Bernabeu but it was the home side who stole the points late on.
Valverde produced a brilliant finish in the 80th minute to finally break the deadlock in what had had been an even affair.
Asensio then put the gloss on the win with a spectacular finish from a well-worked free kick in stoppage time.
It was a sweet moment for the midfielder, who has not played as often as he would have liked this season with his contract due to expire next summer.
Madrid return to action on Sunday with a trip across the Spanish capital to the Wanda to face Atletico Madrid in LaLiga.
